Teddy's new backstory in the first season mentioned Wyatt forcing his followers to "wear the flesh of their enemies". In episode two of the second season, William asks Dolores if she wants "to see" what his real plans are. At the end of the episode, Dolores mentions something about an "old friend" showing her something he shouldn't have. My guess is that William showed her the first genetics lab in the park (like the one Bernard and Charlette are in in the first episode of the season) and revealed to her his plan to clone and replace guests based on their experiences there. Dolores is going to upload all the host into new bodies based on the genetic code of the guests. That's why all the host's bodies are washed up in the first episode. They not only didn't need the bodies anymore but it also worked as a diversion.
